[opengrok] Not all files indexed !

I am using opengrok-0.7 to index a bunch of dirs/files consisting of
different kinds of sources (shell_scripts, c, perl, etc).
Some of the perl modules (.pm files) in a directory aren't getting
indexed. The same directory if indexed with ctags, all the files are
getting indexed along with these perl modules.

Would like to know if anyone else has experienced this problem or if
it is specific to my usage.
